Amanda [Melinda Clarke] also resurfaces in Episode 4. How does her return relate to Alex and what she's currently dealing with?
Amanda wants to kill Nikita, obviously, but I think that she realizes this year that the best way to get her is to get all the people she cares about. What we’ve shot so far, that’s kind of just the beginning of it, and what’s going to happen is still up to the writers. It’s hard since we haven’t gotten there yet, but there is going to be connection between Alex and Amanda and there’s definitely going to be a power and a hold that Amanda has over Alex -- we just haven’t gotten there yet.

'Nikita' Season 3, Episode 4 Recap: Owen And Amanda Return In 'Consequences' BY LAURA PRUDOM │ HUFFINGTON POST
It was great to see that Amanda was still as commanding (or terrifying) as ever -- lucid enough to be an intimidating leader for her army of recruits, but clearly unhinged enough to be wholly focused on "teaching" Nikita some valuable lessons in the art of revenge.
Melinda Clarke did an excellent job of portraying Amanda's singular focus and determination, and I'm glad to see that she's not letting Ari call the shots when she clearly has a master plan in mind.
Since we now know that Amanda performed some kind of brain surgery on Owen to erase his memories (and how creepy is that mental image?) it will be interesting to see whether she did more than just take things out; something certainly seemed to be triggered in his mind by the mention of his alleged true name: "Sam." Does she simply want to turn him into a Terminator-esque killing machine, or is there something deeper at work?

"[Amanda]'s essentially building up her army, so to speak. I think on Friday’s episode, we’ll see that she’s been hard at work collaborating with Ari [Peter Outerbridge], building her army of Amanda’s sycophants, and very, very busy. But of course, she and Ari end up coming to quite a conflict because they might not be on the same page and Amanda has her own agenda -- one of those agendas being that she’s targeting Owen, although Ari thinks it serves something else. But ultimately, Amanda’s after Owen. Nikita may or may not let her be successful in that mission. But yes, she’s a very, very hyper-intelligent, manipulative, complex, psychotic villain."

...Well, bad for him; great for the audience, as Amanda (Melinda Clarke) may have him squirming, but at least he's doing it shirtless! enough to be wholly focused on "teaching" Nikita some valuable lessons in the art of revenge.
